Most health problems in reptile collections do not come from exotic pathogens. They come from ordinary hygiene failures: substrate that has not been changed in a month, a water bowl coated in biofilm, and a single pair of feeding tongs carried through thirty enclosures without being wiped. The good news is that effective hygiene needs no expensive equipment. What it needs is an understanding of what each cleaning step actually does, and in what order those steps have to happen.
Cleaning, washing, disinfection and sterilisation are not the same thing
- Mechanical cleaning removes visible debris: faeces, sheds, uneaten food, soiled substrate. It kills nothing but removes most of the material microbes feed on.
- Washing with detergent dissolves the protein and fat film that sticks to plastic and physically shields bacteria. This is the step most keepers skip.
- Disinfection inactivates vegetative bacteria, most viruses and fungi. It does not reliably destroy spores or protozoal oocysts.
- Sterilisation eliminates all life forms. At home it applies only to small tools, never to the enclosure itself.
Your goal is disinfection, not sterility. An enclosure will never be sterile and does not need to be. The aim is to keep pathogen numbers below the level a healthy animal can handle on its own.
Why detergent must come before disinfectant
Almost every common disinfectant is inactivated by organic soil. Protein, fat and plant fibre consume the active substance before it ever reaches bacteria. Bleach poured onto a dirty tub loses much of its free chlorine within seconds, leaving a solution that smells convincing and does very little.
The correct sequence is fixed: remove the animal and all furnishings, discard substrate, scrub with warm water and detergent, rinse, apply the disinfectant, wait the full contact time, rinse again and dry completely. Anything shorter buys you a false sense of security.
Routine: daily, weekly, and at every substrate change
- Daily — spot-clean the moment you see waste, refresh water, remove shed skin and uneaten prey.
- Every 3–7 days — wash water bowls with detergent, wipe glass and lids, check humid hides for mould.
- Every 2–6 weeks — full substrate change. Use the short end of the range for humid setups and frequently fed juveniles, the long end for arid species on dry substrate.
- At every full substrate change — wash and disinfect the enclosure, furnishings and bowls.
- Always when the animal changes — a complete procedure before a new occupant enters a previously used enclosure. No exceptions, even if the previous tenant looked perfectly healthy.
Product comparison: dilutions and contact times
Contact time means the time the surface must stay visibly wet. If your solution dries after two minutes, no disinfection has taken place.

What never to use
- Phenolics such as Lysol-type products are toxic to reptiles and absorb into porous decor.
- Pine oil cleaners carry the same risk plus irritating vapours.
- Scented sprays, air fresheners and candles — reptile airways are extremely sensitive to volatile organic compounds.
- Mixing products — bleach with ammonia or with descaler releases chlorine and chloramines. This is a genuine poisoning risk, not a theoretical one.
Tools, work order and quarantine
The main vector inside a collection is not the air; it is your hands and your equipment.
- Wipe tools with 70% alcohol or F10 solution between enclosures, not once at the end.
- Keep a dedicated set of equipment for quarantine that never returns to the main collection.
- Work in a fixed order: healthy juveniles first, adults next, quarantine and sick animals last.
- Quarantine new arrivals for 60–90 days on paper substrate so droppings and mites are easy to spot.
- Change gloves between animals, or wash hands with soap after every enclosure.
Household safety
Reptiles are natural carriers of Salmonella, including perfectly healthy specimens. The risk is modest for healthy adults but meaningful for children under five, elderly people and anyone immunocompromised. The non-negotiable rule: never wash enclosures, bowls or decor in the kitchen sink. Use a dedicated tub, a utility sink or a bathtub you disinfect afterwards, keep a separate hand towel, and wash hands with soap for at least 20 seconds after every contact.
Pathogens that change the procedure
Snake mites
Ophionyssus natricis appear as poppy-seed-sized dark dots around the eyes, in neck folds and under ventral scales. An animal soaking unusually often is a classic early sign. Respond with immediate isolation, paper substrate across the collection, full disinfection of tubs and racks (steam is excellent in rack seams) and veterinary treatment. Mites survive off the host, so a single clean-up is never enough.
Fungal disease including CANV
The Nannizziopsis complex causes yellow-brown crusts, erosions and scale deformity. It is contagious and highly persistent. With a confirmed case, substrate and porous decor such as cork and wood go in the bin rather than through disinfection.
Cryptosporidiosis
Cryptosporidium oocysts resist standard disinfectants including ordinary bleach dilutions. Only 5% ammonia with long contact or heat above 65 °C is reliable. In practice, discarding the enclosure and its furnishings is often the sensible choice.
Schedule and common mistakes
- Daily: visual check of every animal, spot-clean, fresh water.
- Weekly: wash bowls with detergent, wipe glass, inspect humid hides.
- Monthly: check seals and ventilation, calibrate thermometers, deep-clean tools.
- Every 2–6 weeks: full substrate change plus washing and disinfection.
- Quarterly: deep-clean the reptile room, dust behind racks, review product expiry dates.
The mistakes that show up again and again: disinfecting a dirty tub, cutting contact time down to a quick wipe, skipping the rinse after bleach, returning an animal to a damp enclosure, using one pair of tongs for the whole collection, skipping quarantine because the breeder seemed trustworthy, and washing equipment in the kitchen.
If you remember one sentence: detergent first, then disinfectant, full contact time, rinse, and a dry enclosure before the animal goes back.
